interaction networks

    Hi everyone,

    I need to construct an interaction network, for my list of genes coming from screening experiment. My organism is mouse. I tried to import my list of genes into the system, but not sure I am doing this in a right way. I also would like to visualize my expression data on the network: I'd like the color of the node related to expression and/or thickness of the edge related to the strength of co-expression.
    How can I do that in your system?

    Hi Dave,

    I think you should do your task in several steps.
    First import you gene/protein list using Global Search bar at the top right corner, through Upload File; there is Choose Organism option.
    Then from the Search Results panel, chosing the your genes/proteins by right clicking run BuildPathwaysWizard to construct a network over your gene/protein list. You can use different filters on the types on edges (interactions; co-expression; etc) you want.
    After you constructed the network, open your gene expression data separately; and use "color the network nodes" from the microarray toolbar.
    To construct co-expression network, use "Construct co-expression network" button on the microarray toolbar. The edges are strength is proportional to Pearson correlation.
    Then you can merge the interaction and co-expression networks.

    Hi,

    thanks for the answer. yes, I could construct the co-expression network.
    If I merge networks how can I specify the edges by types?
    I want the physical interaction edges be of the one style and co-expression edge
    with the edge color and thickness corresponding to positive/negative correlation and the strength of co-expression. Do you have some visual mapper of node/edges properties?

    Also, how can I mine your integrated database for public gene expression data (for ex. GEO) when constructing the networks?
